Keyes is the penultimate mission of Halo and it begins with you inside of the ship we visited during the Truth and Reconciliation Mission. The route through the ship is going to be very linear - you'll eventually run into a dead end with a giant hole in the floor that you have to jump down into. You'll see a large green puddle at the bottom of this hole and if you stand around long enough Cortana will tell you to jump.
After you jump down into the hole you'll find yourself in a rocky canyon for a lack of better words - it's another very linear area. Cortana will create a HUD for you showing you where you need to go next so all you have to do is focus on blasting away Flood and Covenant.
The HUD marker will lead you to a purple beam with some Covenant standing inside of it. You're tasked with eliminating the Covenant and then standing in the purple beam until you're beamed up and returned to the large Covenant ship.
Once you're inside the Covenant ship Cortana will place another marker on your HUD for you to follow. You may recognize the areas we're about to go through too since they were all a part of the Truth and Reconciliation Mission. When you reach the two story room where Cortana says, "Look, they're piling up the bodies in the corner" - you should search the corner with the bodies for an Overshield and a Health Pack if needed.
Like during all Flood levels my advice to you is find a Shotgun ASAP and use that as your primary weapon against the Flood. The Assault Rifle isn't too bad either but nothing is as effective as a Shotgun; you'll find that many Flood drop these weapons so restocking ammo for them shouldn't be hard either.
If you continue following the HUD you will go down a hallway and come to what seems to be a dead end. Check the floor around you in this area because there is actually a hole in the ground that you can fall through to reach a hallway below you. I strongly recommend you chuck some grenades into this hole first though because there will be Flood waiting down here for you.
Follow the linear route through the various hallways and rooms taking out the Covenant and Flood as you go. The HUD will lead you to a Shuttle Bay which has the same design as the Shuttle Bay from the previous Truth and Reconciliation Mission if it's not the same exact Shuttle Bay. Upon entering the Shuttle Bay Cortana notifies you that our destination is on the third floor.
Go through the various hallways until you reach the third floor - then go through the doorway with dozens of Flood spilling out of it on the third floor. Continue through the hallways and you will eventually come to the Control Room which is definitely part of the previous mission.
Inside this control room you'll find Captain Keyes who is now a giant Flood blob (pictured below). Approach Captain Keyes for a cutscene and to proceed with the level.

When the cutscene is over a bunch of Covenant and Flood will pour into the room from various entrances. Defeat all of them and then return to the Shuttle Bay that we were previously in. Back inside the Shuttle Bay our goal is to board one of the Banshees on the first floor of this room. The Banshees will be guarded by very powerful Elites but thankfully you don't have to kill them.
All you need to do to complete this level is jump down to the first floor and get inside of a Banshee. This will trigger a cutscene with Master Chief flying out on the Banshee and end the level.
