This page contains a list of the best custom enchants that you can make in Morrowind with the Enchant skill. Keep in mind that this list is biased and only includes custom enchants that I personally came up with or that I read about online and made myself. Of course there will be some enchants that I missed and never made it onto this list.

Fire Damage - Weapon Proc
Weapon procs like the one shown above generally are not worth getting in Morrowind because many high level enemies come with spell reflect. The only way I recommend you put a proc on your weapon like the one shown above is if you're playing a race that's immune or highly resistant to that type of damage. Using a frost proc for a Nord is fine or a fire proc for a Dark Elf is fine too. Otherwise, I recommend you choose a different proc for your weapon - like any of the ones shown below.
Soultrap
If you're playing a character that needs Soulgems then I strongly recommend you make a weapon like the one shown above with Soultrap on it. Having to cast the Soultrap spell during combat is very slow and tedious -- having it on your weapon makes sure it gets applied to every enemy you fight without fail. Another reason I strongly recommend you create a weapon like this is Golden Saints will dispel your Soultrap if you leave them alive for too long. Typically the time it takes to switch back from casting a spell to your weapon is enough time for them to dispel your Soultrap.
STR With Every Hit
As the name of the weapon suggests the enchant on it will grant you bonus strength with every single proc. This is one of my favorite weapon enchants because it makes you hit harder with every single swing and it doesn't matter if the enemy has spell reflect. Most weapon enchants that use direct damage procs will end up killing you when you fight some enemies since many of the high level enemies have spell reflect in this game.
Heal Over Time Ring
HoT Rings are my favorite enchants to make in the game because if you stack enough of them you become pretty close to invulnerable. Despite the fact this ring says 4 to 5 pts per second it will only ever give you 4pts/sec because of how Morrowind is designed. With 2 HoT Rings and 1 HoT Amulet you can get a total of 12pts of health a second which is more than enough to prevent you from dying against normal enemies.
Dodge Ring
This ring has the highest Sanctuary enchant that can be put onto an Exquisite Ring. You need about 100 - 135 Sanctuary for almost 100% dodge which means with this ring along you'll be floating around 15 - 20%. I'd recommend this enchant for anyone playing a Rogue class or any melee class that prefers avoidance to taking hits.
See In The Dark Skirt
You can wear skirts overtop of pants and leg armor in Morrowind giving you another slot that you can use for enchants. On all of my characters I like to get some Night Eye enchants to raise the Gamma in the game because boy oh boy is Morrowind DARK.
Restore Fatigue
This was the best Restore Fatigue enchant that can be put onto a Daedric Chestpiece. 8pts per second as a Constant Effect is enough to make sure you pretty much never run out of Fatigue again. Long combat will still drain your Fatigue but you always have the option of running away and/or exploiting the poor pathing until it recovers.
Dodge Shield
A 45pt Sanctuary is the strongest Sanctuary enchant that you can put onto a Daedric Shield. According to the UESP and other online discussions, you would need a total of 135 Points in Sanctuary to dodge almost every hit from your opponents. This is assuming you have equal Agility/Luck to them which you probably do for most regular enemies.
With this shield and a Constant Effect Sanctuary amulet you'll have around 60-75% chance to dodge for most enemies in the game with just two pieces of gear. I like this combination for Rogue classes since they can't take the big hits as well as a Heavy Armor user.
It's CLUBBIN TIME!
I made this enchant on my Nord since they have an innate 100% chance to resist frost. Typically I strongly recommend against weapon procs like this in Morrowind since many high level enemies have spell reflect... However if you're playing a race that comes with 100% resistance to a specific element then you don't have to worry about spell reflect with that element. Unless you get debuffed and your resistances are lowered you'll just resist it.
Might As Well... JUMP!
If you don't plan on playing a caster in Morrowind at all and you still want to use the Jump fast travel method - you'll need to have a clicky item like this. For those of you who find this method of fast travel cheesy you can skip this entire clicky. Oh and yes, the name comes from exactly what you think it does.
HP Robe
This is the highest Fortify Health Constant Effect enchant that you can put on an Exquisite Robe (120 Enchant Points). It's not really that great of an enchant and I believe there are better enchants - but it does buff your survivability by a small bit. If you've already got a HoT Constant Effect and you still want more survivability, this robe isn't the worst choice.
