First thing's first, you're going to want to clear out all enemies on land. When you're done return to the entrance and hop into the water, swim to a new area and start clearing that too. Go through the sewers and follow the linear path to the Gold Key. Grab that and jump down into the room below, find Secret #1 and grab the Quad Damage.

Clear the next room of enemies, grab the Biosuit and Secret #2. Hit the button in the acid then the button on the platform and continue through the newly opened gate. Follow the linear path to a room with a rotating dart shooter. Hit the switches in this room to unlock your way forward. Down the next hallway is another room with switches, this one has zombies though. Hit the first switch then the two in the rooms that just opened; this will clear the stairs and remove the bars on the exit.

 

Secret #1

Secret #1: Next to the Gold Key Door you'll find a brick on the wall sticking out. Press it to reveal the secret area. It's recommended you grab the Quad Damage when you open the door since there are a lot of enemies on the other side of it.

 

Secret #2

Secret #2: After going through the Gold Key Door you'll come to a room with a few bridges and some acid water below you. Under one bridge is a cubby with a Biosuit and under the second bridge is a tunnel you can swim through to reach some red armor. This is the second secret.

 

Secret #3

Secret #3: This isn't in the game but if you shoot all of the gargoyle murals it will open up a door in the final hallway with the enemies that surprise you. You can see Tim Willits initials as well as Theresa Chasar in here.
